It wouldn't be the first time you roofied someone, right?
A napkin over a drink is pretty standard at most bars to indicate you are not done with your drink when you step away. I wouldn't be surprised if your seat mate just doesn't want the FA to collect the glass.
But then again...it may be you. ;)
I assumed it was because they were afraid of things falling into it from the ceiling. If you were going to add something to the drink, it's easy to lift a napkin.
Well, knowing you, it's an appropriate precaution...
